Fernandes added a second with a header in the 77th minute and a third with a sweet strike in the final minutes.
Ronaldo had a first-half header ruled out for offside at Estadio da Luz.
With victories in all three of their matches, Portugal maintains its lead in Group J.
Ronaldo, who is 38 years old and plays for Al Nassr, had scored four goals in two March European Championship qualifiers.
